I think this return concept is itself bad. When I have entered what I have paid as GST in your system then why are you asking for returns again? You check your system, run a report and figure out what we paid and what we adjusted and inform us . If you think we owe more, let us know the amount with financial calculation and if we find it wrong we will file a reply or else just pay the amount and done.
Here first you enter all monthly forms , now at end we again say what we entered in all the months. Why? more
Mr. Raj, I understand you are looking for a solution for your unfortunate situation, rather than hindsight. Here’s some information that may help. I would recommend that if you qualify for a lower GST penalty, take up the services of a professional who will help you file for relief.

Penalty for Other Cases (no intention of fraud or tax evasion)
An offender not paying tax or making short-payments has to pay a penalty of 10% of the tax amount due, subject to a minimum of Rs.10,000.

Therefore, the penalty will be high at 100% of the tax amount when the offender has evaded i.e., where there is a deliberate fraud.

For other non-fraud cases, the penalty is 10% of tax.

General Penalty
Any offence under GST for which penalty is not specifically mentioned will be liable to a penalty extending Rs. 25,000. more
Govt wants the accounts to be verified and properly tally the records under GST and Financial Accounts. Therefore affording CA for filing return May be difficult but you can also try other professions who can undertake your work at affordable fee. It would be better to have a monthly retainer so that monthly returns are also taken care of. more
you are absolutely right. this is a reality, very difficult to doing business in this scenario. GST Dept. should have adjusted this penalty amt in further GST Return as a credit note. . so that we can get some relief. since we recd message from dept. that who doesn't have file return from inception of GST to till Dec.2019. will get penalty wave off. and what about who regularly filed GST Return on time. must have get Rewards. Everyone Knows recovery is a toughest part in india. not getting payments on time. it takes almost 30/60 or more than 90 days. how we can pay monthly GST Amt. before that having so many liabilities, priority like Salary etc.. so can not pay on time due to that getting late to file return and pay hefty amt in terms of penalty & Interest to govt. Govt must ponder on it. more
